It's entirely up to you whether you stop watering while the nest is occupied. You are not responsible for a bird's poor nest site selection.
Here are some things to ponder for your decision process. How important is the flower container? Could you simply replace it when the birds leave? The plant will not provide the coverage the bird needs if the plants die for lack of water. If you can figure out a watering method with the least amount of disturbance, (a long handled wand possibly), the plants will live and the nest will be hidden.
