From your description, it sounds like you might be dealing with stem cankers. There are no chemical controls for cankers and they cannot be stopped once they become extensive. The only control measure available is to remove affected branches and prune back to healthy wood. Prune out any stems that show symptoms, cutting down to where you see healthy green tissue.
