Proper Pruning

I see in the article on pruning that you have a Figure 1 which gives 6 different situations: 1 branch stubs, 2 rubbing branches, 3 water sprouts, 4 sucker growth, 5 closely spaced branches and 6 weak, narrow crotches. I don't see anywhere in the article though that it says what to do with each of these situations ie cut them all out or? I also would like to know how to keep a tree short since it appears that the article says don't cut the leader or top a tree is that correct or can those be cut too and what would be the correct time of year? Thank you.
