These plants were getting midday sun and started to burn. I've moved them to a space with less sun, but I don't know if I should cut off the whole stem? Where should I cut.
The smaller plant was a returning plant that I dug up because it wasn't growing much at all. It was below a couple trees. Since it only has two branches, I'm nervous about cutting its stem with leaf burns.
I assume this is leaf burn, but not sure.

Cimicifuga does best in partial to full shade. From your photos it looks like the leaves are sunburnt. that doesn't mean the stem is dead. you can trim it for appearance or just trim at the leaf joint and let it regrow.
Under a tree is a good place for it as it will be shaded there, but it will have to complete for water so keep it hydrated.
Cimicifuga is a perennial so cutting it back should make it branch out and grow back fuller.
