I have this on my coneflowers. Is there any natural treatment other than digging out the plant?

This appears to be aster yellows and there is no cure for those plants infected. infected plants will help spread it to other susceptible plants, so removing the infected ones is important.

The bulletins list some flowers that are less susceptible to this disease.
Or, try some similar flowers in a different location, to see if they can stay free of the disease, while following the suggestions to keep weeds down, and control leafhoppers if you see many in your garden.
