Are these coneflowers infected with aster yellow? If so, Does removing the plant from my garden mean pulling them all up by the roots and throwing away?

It does not look like these are infected with Aster Yellows. This is the normal appearance of coneflowers before they open up fully and develop their purple color. At this stage, they look normal.
That said, keep an eye on your plants as the summer goes on and check for malformations in the flowers or petals that stay green and don't turn purple. Our page about Aster Yellows describes the typical symptoms.
