We have two Honey crisp trees and have never sprayed for pests/disease. Last year was a very large amount of apples but most were deformed and many had small spots.
Insects or Apple rust?
Is now a good time to spray the tress? If so, with what?

Without a photo I can't be sure, but from your description, you likely are dealing with apple maggots:

There are several approaches. One is to bag the apples (pretty much now) with sandwich bags. This method is described in the link above. You can also spray. There are various protocols, but the spraying has to be done through the summer.
