Cherry tree in distress pictures attached what is this and how do I treat it safely as I have pets and we like to make cherry jam

This cherry looks like it might be infected with some fungal diseases. 

Here's a little bit more about what I think is going on based on your photos:
  • Brown rot affecting the flowers
  • Shothole disease affecting the leaves. This is less of a concern unless there is a high percent of the foliage affected.
