I have some yucca plants that are not doing so well. They have flowered nicely in the past but the last couple years they don't seem to be doing so well. I just cleaned out the old growth which has left a stalk sticking up from the ground level. I'm not sure if I should dig them up and replant them and if so should I cover the stalk that is now about 3 inches above the ground.

If you move them they need to be planted at the same depth as they are now or the stem will rot.
I think your yuccas are too wet, we have had a lot of rain all at once. Covering them might help to keep the soil drier. A large clear plastic sheet is what I would use so they keep getting sunlight. They really do not like wet roots. if you do cover them it should be taken off when the rain stops so the plastic doesn’t trap moisture.
